The gay bar scenes are the fandom’s headcanon, there is a strong belief there are some scenes which were shot in a gay bar during filming season 3 - when John and Sherlock went on a pub crawl during John’s stag night.  Nobody saw them though and they were not released anywhere.

During setlock for series 3 there was one pic of Martin Freeman that led to an assumption that they were going to make a gay bar scene:

It was not setlock, however but rather a sort of tease. You can read more here

Also, there was a whole speculation about how some scenes from the pub crawl are visually suggesting bisexuality, you have a comprehensive descritpion of this here.

Now about the Pilot, if you haven’t watched it yet, go and do it now. It’s an absolute must :-)

It was the never aired, first version of A Study in Pink to be shown to the BBC before they decided to do it. And it’s hella gay. 

They did actually say they filmed a gay bar scene though, but it was cut out of the final edit. One day we can hope these scenes appear!

Benedict Cumberbatch and Martin Freeman briefly mentioned it in an interview appearance after S3 aired. They said it was filmed and then cut.

So either it is the headcanon of Martin and Benedict and they conspired to fabricate the story, or it was in the script and filmed at some point. Steve Thompson wrote the stag night, so he should get credit for the idea.

Apparently there was a gay bar scene being filmed during Setlock s3 in Cardiff on May sixth, 2013:

Filming at (in script) gay bar and “extras were selected and styled to be gay” – Spice Girls “Wannabe” was played loudly

‘Last few scenes they filmed were Sherlock and John in a gay bar with Spice Girls playing’/‘it was at Kapu bar in Cardiff’
